I've created a bunch of standalone topics that will be called from within an application.
In Flare, I've created the following simple folder structure:
Content>Resources>en>help>help_topicname.htm
I'm publishing using both file system (staging) and FTP (production) methods.
Here's the problem:
To view (and link to) one of these topics, I end up with a URL such as:
http://staging/en/help/resources/en/help/HELP_Prerequisites.htm
Here's the question: Why (oh why???)does it build all the extra directory structure and how do I make it stop.
For the my file-based destination directory, I'm using:
\\staging\en\help
For the FTP destination:
en\help
(NB: For Flare FTP, the destination directory cannot be blank -- or Flare barks at you).
Any ideas are more than welcome.

Also, in the target, did you specify the output folder name and location instead of leaving it as the default?

The folder structure in the output is just reflecting the structure you've created in your project (inside the Content folder).
So if you don't want the topics there, move them from resources/en/help to the root of the Content folder.
