Hello!
I have a project that migrated from Robohelp X5 to Flare v6.1
PDF output works... I get a PDF.
But some links within the PDF try to open a web browser, instead of navigating to the target topic.
Many links within the PDF work properly.
What is going on?

My guess is that the links are pointing to topics that are outside the Flare project. You should verify that the destination topics are in the project and re-establish the links to them as needed.

I would still rebuild these faulty links. I've seen Flare get confused like this before. There's something about how the link is coded. Recreating the link should fix it.

I am not going to bother.
Maybe I won't bother with PDF at all. I can use the old robohelp pdf files, and tell folks they are out of date.... (not a good answer, but I don't have much more time to deal with this conversion).

You could check out a couple of the links and see if they're uniform in the path they're pointing to. As you mentioned, all of the links should be relative, so if you see that the links are all trying to go up three levels (outside the project), then you can use the find-and-replace in Flare to delete the ../../../ etc. from the URLs (make sure you have the F&R pane set to "Find in source code").
