We would like to install Flare on our software build server so that our help is built as part of the overnight software build process using the command line interface.
Is there a special server version of Flare suitable for this purpose or do we just buy a standard version and install it on our server?

Per the Flare license agreement (unless it's changed), you can install Flare on two computers, so long as the two computers aren't simultaneously using Flare. So your work computer and home computer, for example, but MadCap is apparently encouraging us to take our work home.
It would work for your situation, so long as the server meets the requirements for running Flare. And whichever service launches the build has the required permissions to write files to the server.

I've been in touch with Madcap and they have a server license for Flare at a reasonable cost. I will be following this up soon and this will of course allow me to continue using Flare on my laptop, in addition to my work computer.

You should be able to do a command line build on your server install to make it easy to automate your build process
