Hi,
I am facing the following problems while trying to customize the skin.
1) How do I change the color of the font for the active topic (TOC entry) ? I saw a lot of help on how to change the hover color and the background color but nothing on how to change the font color.
2) How do I change the color of the active accordion item? I am sure this is possible since Flare does this in their own UI. But I have just not figured out where to make the change in the skin so that the color of the active accordion item changes.
3) In the main Search, I want to add an image instead of the Search button and also increase the length of the search input box. Is it possible?
Any help in this regard will be much appreciated.

I hope this will help. I have been busy with this kind of stuff the last weeks as my company changed the house style:
Open the skin.
1. Select Styles --> TocEntry --> Font --> Color
2. Select Styles --> AccordionItem --> Color - BackgroundGradient - BackgroundGradientHover and maybe also Borders
3. Look around in Styles --> Control
In general:
In the lower panel of the skin editor you see an example most of the times.
Succes

Thanks DocuWil for trying to help. But none of those options help in changing the colour of the active topic...

(1) You can't set the active (selected) topic background colour in the skin; however, the MadCap knowledgebase has an article on how change the colour in its program files, see:

(3) You can't set the search box width, or a button for the icon in the skin (the only options are in Contol > Search Button).

You can sort of do it using the same steps outlined in the KB for changing the hover color (except you change or add an active pseudo-class), but it's not a true solution, because it doesn't "stick" the active color to the link. That is, it will appear correctly initially, but if you mouse over the link, the hover color will appear, then when you mouse out, the default, non-active link color will reappear for the link. Ideally, Flare should remove the <a> tag from the link of the active topic so its color will "stick" while on that page and then add the <a> tag back to the link when you go to another topic, but it doesn't do that. Make sure you submit a feature request.

The length of the box, I believe, is auto-sized depending on the width you've set for the accordion pane, although perhaps not. You can't set its width via the Flare GUI, but you might be able to by doing a post-modification of the search output page or the appropriate JavaScript file.
