I'm using Flare 8 on Windows 7 Pro 64-bit.

Are you talking about the dark color that appears to be overlapping the upper row? I'd check the styles for the breadcrumb to see if you have specified a background color, and if so, if you also specified a padding-top attribute? If you did, then it's putting a background color behind the text and since there's top padding more of that background shows because the text is sitting down a bit. You might also want to check line-height to make sure your line-height isn't smaller than the font-size.

But notice that it does that on only SOME of the links in the path, not all.
About 2/3 of the breadcrumbs string is unencroached. And the affected portion is
partway along the breadcrumbs path... not at the beginning or the end.
Is Flare allowed to pick and choose where/when it will apply settings?
Does it use rules, or just whimsy?

It seems to be doing that on the ones that are underlined, which are all of them but the active topic. Perhaps check the styles you have for the link style (as opposed to hover or focus or active).
Also, it is possible that if you don't have any styles defined for the breadcrumb in your topic stylesheet that it's using Flare's default styles from stylesheets it creates automatically at build time. If that's the case, then you'd have to set styles in your topic stylesheet to override those default styles.

One thing that I finally figured out is that you need to mess around with both the a link MCBreadcrumbsLink style AND the Madcap|breadcrumbsProxy style.

As Lisa mentioned, it's almost certainly due to a link style. (The last part of the breadcrumb is in a different typeface from the rest, and both it and the separators don't have an overlay.)
In addition to the background and padding properties, it could also be any of these:
- margin or margin-top
- border or border-top
- position: relative combined with the top property
You can also try setting the line-height for the breadcrumb proxy to 120%, but this will make the breadcrumb proxy a bit longer.
