Excluding Content from Output: WebHelp & CHM

What is the best way to exclude content from being published? I was thinking I had that under control since I don't add topics to the TOC until they are ready to be published and I have Exclude content not linked directly or indirectly to target checked, but since I have one master project/page things still get through. Do I need to start using condition tags that I later remove?
