In the Stylesheet for the skin, I've set the Background property to dark blue but it still shows the default gray that came out of the box. Again, is there somewhere else I should be doing this?

Which header background? Are you talking about a background color for a heading tag (h1, h2, etc.) or are you talking about the header frame in print output? Or are you talking about the top toolbar area?

Sorry top toolbar - its black out of box, changed logo and want to use company bg color.

Is that the HTML5 output? If so, IE 8 isn't too cool with it. I had an issue with the Search filter color not being recognized, but Flare support suggested checking with a different browser: Firefox displayed the proper color just fine.
Of course, there's no guarantee that the upcoming IE 9 will be any better, despite the rumors about better support for css3.

Styles > Main Page > BackgroundColor
Styles > Main Page > BackgroundColor

It's probably now too late for you, but this might help someone else...
As a new user to Flare 8, I was also hunting through, trying to get rid of this grey colour from the header bar (in to toolbar area) and finally worked out that it is not a colour, but an image that is being used in the template I chose.
In the HTML5 Primary Target, within the General tab, edit the HTML5 Skin.
In the HTML5 Skin Editior, click on the Styles tab.
Chose "Main Page" from the list of styles.
Select the "BackgroundImage" property and ensure that it is set to "(none)".
Save and build and the background should now be clear/white.
Hope that saves someone else some time!

I inherited a project that has a special header with a logo image to the right in a separate "cell". When working in Flare, all of the pages look alike, but when the project is published, the two tone background behind the text in the header is missing but the logo to the right is still there only on some of the pages. I have tried adding a topic using a page that is publishing correctly, but this does not help....any ideas?

It would be helpful if you could show an example of what it looks like in the editor and what it looks like in the output.
