I am still new at Flare and creating my first project which I have now decided needs to be split between one Global and one Child project (with more child projects in the future). Where is the best place to keep the targets, the TOCs, Header files, and Alias files - in the Global project or in the Child project? Each child project will have it's own TOC (although all TOCs will be quite similar), however, the targets will be the same (HTML5, PDF, Word) but saved in within their own child project folders. I am thinking that it may be best to keep these files within the Child project. There will be one or two chapters that will always be the same across projects, so I think I need to keep those TOC segments in the Global project and link them into the Child TOC. Right?
Any suggestions from someone who has gone through this process before?

I don't think you'll want to store them in the Global project because you'll need to edit these files in the child projects. I ended up creating a template project that I store these types of unique files in. (In the template project, I also store a copy of the import file that I use to import from the parent project). When creating a new child project, I'll create it based on the template project, then open the import file and import my shared content. It's worked pretty well so far.
