Our source control is team foundation server. Within a project, when the authors check out a file we choose to lock them so as to avoid having to merge (if necessary) later on. The project (A) also imports (auto before generating output) from another project (B). After generating the output the imported files appear (are) checked out in project A.
Should they be checked in at any point? Any advice would be greatly appreciated. Thank you.

Yes, you should check the newly reimported files into source control. Your objective in having the "auto-import before generating output" option turned on is to make sure that the build will include the latest imported files from the source project, so of course they should be checked in with the rest of the project.
