This could just be my system, but just letting you know just in case.
FYI, using VSS I've encountered an issue after installing v9.1 where I can check out a project (or files) within Flare but cannot check any files back in. The Check In dialog displays but does not list any files to be checked in (see image).
Current workarounds:
1. Unbinding then re-binding the project using v9.1.
2. Rolling back to 9.0
I chose the latter until I hear back from Madcap.

I have the same problem, more or less...after upgrading to 9.1, I opened my project and got a popup error. It was cryptic but he wording led me to believe it had a problem resolving pending checkins (VSS/Windows 7). I looked at the Pending Checkins list and sure enough, it was empty (and should not have been).
I closed out, deleted the SourceControl and Analyzer project folders, and restarted. It rebuilt the cache and things seemed to be OK, i.e. the pending checkins list repopulated correctly. But today, each time I start Flare (same project), it wants to rebuild the cache. If I click No, the pending checkins list shows all project files as adds. Hmm...I guess it's back to 9.0 for me.

I closed out, deleted the SourceControl and Analyzer project folders, and restarted. It rebuilt the cache and things seemed to be OK, i.e. the pending checkins list repopulated correctly. I'm a Perforce user, not a Visual SourceSafe user, but have you tried selecting your \Contents folder, right clicking, then selecting Source Control > Refresh? Then do the same with the \Projects folder.
With Perforce, you always have to say "no" to building the cache, or Flare hangs completely
Source Control > Refresh helps me carry on reasonably normally most of the time. Occasionally that's not enough, and I have to resort to a direct operation in Perforce, but it may help you.
I seem to remember that when I first used Flare 9, all my project files were shown as ready to add. I also seem to remember that Source Control > Refresh fixed it. You do need to wait a few minutes for Flare to sort through the refresh though - it won't happen instantly.
The other thing that may help is unbinding and rebinding as Robotman says. I've noticed that if I ever unbind and rebind, I don't get asked to rebuild the source control cache after that, and for a while, everything is in step. That is, until I have to delete the \Source Control and \Analyzer folders, in my case because Flare has hung, and I know my project won't open unless I do this. But, for me, in Flare 9.1, I no longer need to do this orgy of deletions in order to reopen my project. Hurrah!

@John: I got an email back from Madcap and they said to delete the Analyser and SourceControl folders and then let Flare v9.1 rebuild the cache. This seems to have fixed the issue on the one project I've checked it for. If any further problems arise I'll re-post here.
