I'm having the same issue. Using the Skin Editor, I changed an image under Styles > Logo >Image. The image does not appear in the Image box, but does appear in the Preview screen. Thinking Flare was neglecting to copy my file to a location from which it could access it, I located the default folder (in my case, "C:\Users\my_name\AppData\Local\Temp\MadCap Software\Flare\SkinEditor\_1E4EC7E0\" and pasted the logo image file there. I can see it and select it from there using the Insert Image dialog box, but the image fails to appear in the Image field (even though I just selected it) and Flare still throws an exception when I click Preview or attempt to compile: "Failed to generate preview output [Buffer cannot be null. Parameter name: buffer]"
I compared my unbroken to broken skin files. Flare fails to write a child node <resource> in the <Resources> parent node of the skin xml file (line 46, in my file). While it's possible to manually edit the skin.xml to add these nodes and your desired logo image file, there's also a gobbledy-gook string in this node generated for Flare's internal use in identifying the file, which prevents this workaround.

The output was successful with 10.0, so something happened with the 10.0.1 update.

UPDATE (3-7-14): Issue only occurs with one of my Targets, which is linked to a unique Skin. Need to determine now whether it's the Target or Skin.

Yep, that's what I found. However, there must be a bug or something else going on because I am not able to add any newer images other than the ones that are already shown within the skin in the image browser that is summoned from the tablet/mobile skin editor. If I browse to a new image and try to add it, for some reason it doesn't stick; the same images are always shown. When I select none--since none of the images are usable--I get this error."
