Is there any way you can link to a folder in the online output TOC rather than a specific topic?

I don't think there is any way to link a TOC item to a folder.

You generally don't want to do that in non-Flare websites either, unless you have your web server set to allow directory views. That's generally not recommended from a security perspective, I don't think, unless it's an FTP site and you have it walled off from other websites/servers.

This is an intranet based website so there shouldn't be any security concerns but I'm not sure.
To better describe, this is what I mean. Instead of giving someone a link to view a topic, it would be nice to be able to direct them to a specific folder. So for example on the image, I'd like to give the user a link to the Accounting Folder not a specific topic under it.

How about including a topic at the "Accounting" level and adding any cross-refs or hyperlinks to that topic rather than to the first sub-topic?
To make it user-friendly you could include an introduction to the Accounting section, and perhaps a mini-toc.

It's not that you're trying to link a TOC item to a folder in the Content Explorer that contains a bunch of topics. That's how I interpreted your original question.
Rather, you are trying to link a TOC item -- specifically a TOC book under which are nested other TOC items -- to a topic. ChoccieMuffin's advice is exactly right. Create a topic that you can link to the TOC book. In that topic, add a little bit of content to introduce what's in that "book" of the Help system, and then include a miniTOC proxy. When you generate the Help system, Flare will replace the miniTOC proxy with automatically generated links to all the topics whose corresponding TOC items are nested beneath the TOC book.
