Hi,
I have currently got a trial version on flare and I have imported some HTML file sets, however it seem to have imported the structure back to front i.e headers at the bottom then when I 'Publish' it scrambles some characters which i expected.
Has anyone had a similar import issue?

Hi Patrick. Welcome to the forums.
Regarding the scrambled characters in output, that's because you're using a trial version. There's nothing amiss with the source files, and once you purchase a license key, the output won't be scrambled.
Regarding the import results, perhaps someone else can weigh in. I don't have any practical experience with importing HTML file sets.

I have found the problem for some reason the HTML file wasn't wrapped in a body.

Just wanted to say thank you for raising and answering this question - I've been suffering from the same problem. With a trial version, knowing that it scrambles some output, it's difficult to know if that's also what the problem with the import of HTML files is.
Putting the Pandoc-generated HTML into <body> tags fixed everything =)
