I am wanting to change the name of the topics in the PDF TOC slightly different than how I have the topics named in the Content Explorer. I am able to right click the topic in the TOC and change the label, but it does not keep this label the next time I build and if I add/remove topics from the TOC.
Also, when I open the output, the PDF files are not named based on how I renamed them in the label but are named the way they are in the Content Explorer.
Is there an easier way to do this? Each time I rebuild I have to spend time renaming the output topics/PDF files the way I have them named in the TOC.

I hope I am understanding what you're asking.
A TOC for a print output (e.g., PDF) does not take the wording of TOC headings from the TOC file but directly from the topics. The purpose of a TOC for a print output is to identify which topics Flare is to put into the output, in what order, and in what hierarchy of levels. It also controls where chapters will break and which page layouts will be applied.
This is fundamentally different from a TOC for an online output. Although it does dictate the order and the hierarchy as a print TOC does, unlike a print TOC, it also controls the wording of the TOC headings that the user will see. (And, unless one has told Flare to exclude topics that are not on the TOC or linked to something on the TOC, online output will include all topics in the projects, regardless of what the TOC has on it.)
Because of these fundamentally different purposes between print TOCs and online TOCs, I always name my print TOCs as "outline", as in "User_Manual_Outline", and my online TOCs as "TOC", as in" Help_TOC".

I'm not sure that I'm explaining clearly, let me try again.
I renamed the topics in the Content Explorer (so I could number them in a certain order) so they are named slightly different than how they are named in the heading 1 title when opening the topic. When I add the topic to the TOC it keeps the name of the heading 1 not the name I renamed in the content explorer, so I renamed the topics in the TOC how I wanted.

It looks like you are using the PDF option to "Generate multiple documents for native XPS/PDF output".
As you've found, it'll use the topic filename for the PDFs; and I don't think you can set it to use anything different - or if you can, it's not documented.
If two filenames are the same, it'll add a number at the end (1,2,3).

Yes, that's the option I'm using.
Is the topic file name the H1 title when you open it or the file name in the Content Explorer? I've noticed you can also change the name as it appears in the TOC by changing the "label".
