To avoid "path too long" errors when building, I'm using the following directories:
C:\Flare - my flare files are under here
C:\Output - my output goes here
I have my targets grouped into folders as I have multiple per guide. So under "Targets" I have, say "Guide Name" and under that the targets grouped by version ("4.0").
I use the same format with the TOC folder.
However I _still_ get these error as Flare uses an intermediate directory several levels. down. When I commence a build, files are copied to
C:\Flare\userguides\Output\{username}\Temporary\{guide_name}\{version}\{guide_name}\{guide_name}\Resources\Images\{guide_name}\{version}
In my case, this is at least 400 character so no matter how short the graphics name is, it still gives errors.
So I'm at a loss unless I flatten my TOC and Target folders which means have all targets for every guide and every version (and every customer permutation thereof) in a single folder.
How does anyone else get around this?

I don't understand why you have so many layers in the C:/Flare directory. When I create a new project for WebHelp or HTML5, the directory is:
C:\Users\kwag.myers\Documents\TestProject\Output\kwag_myers\Temporary\DepSets (77 characters).
One thing you might try is deleting the Output folder in the C:\Flare directory. The only thing Flare needs in there will be added the next time you open the project. Since you have a dedicated Output folder, the directory should be something like:
C:\Output\GuideName\Version\Output\GuideName\Resources\Images, which is only 75 characters.

IIRC you can put the project files anywhere on the local drive. Craft a folder c:\a and copy the project folder in there. That will cut out a good chunk of characters.
