I'm doing an evaluation to see if our team can move to Flare.
Can someone help - what will happen in the following scenario?
We need to produce PDF output when asked by client. So say I'm asked to produce the PDF output, while another writer has checked out and locked several of the files via the source control program, and is editing them.
And I need these files to be included in my PDF.
What will happen - will Flare include the locked files in the PDF? Will not include them at all? or will it take only the last checked-in version of the files?
Also - will Flare at some point of the publishing process let me know which files are locked?

In my experience so far, largely confined to the HTML5 output, there are no issues with publishing while a project (or projects) is checked out by someone else. You're correct in the assumption that Flare will only have up to the version that was last checked in, as any of the new changes won't yet be committed to whatever you're using for source control.
I have encountered a bug in Flare when it comes to exporting projects from a target (a separate process from generating output) where if there is a link to a read-only file in another project (i.e., one you have not checked out), the export will fail. That can be avoided by temporarily clearing the Read Only attribute on the files, though.
I think you'd be safe in the scenario you proposed, assuming you're comfortable that you might not have the newest version of the files checked out by someone else.
