I've been using Flare with Subversion as its source control for years but today for the first time the Pending Check Ins pane is showing
FileSyncCache.mcspcache as Checked Out
FIleSyncCache.s3db as Pending Add
I have no idea what these files are or why they are suddenly needed?

Looks like you have added a file sync file to your project, either through External Resources or Synchronize Files (buttons on the Project ribbon). These files are ones that support that functionality, from what I can tell.

Something's got screwed.
Am I right in thinking that the FileSync folder wouldn't normally be under version control? It's not there on any of my other projects.
I think what I'll do is use SVN Tortoise to delete the FileSync folder from the repository and then pull out a new working copy.

If you aren't using those features, I don't see any risk in removing them from the project.
You might try removing them from the project before you remove them from source control. Then you can build the target and test everything to make sure it works before you commit the deletions into source control. But I suppose either way you could revert back to a revision that had them if something goes terribly wrong.
