When I build Flare's HTML5 output, i get a Skins folder.
This is confusing to non-Flare users on the team, and we only need the .htm files.
How can I prevent the Skins folder from appearing?

The quick answer is no, you can't prevent the Skins, Data, or Resources folders from appearing.
However, if you only need /Content, why don't you only copy that folder to your publish location?
I build projects to a local output folder that "non-Flare" users would never be able to see so it doesn't really matter what is generated - only publish what you need.

The "Why don't you copy" suggestion is precisely the issue, because the content is being ingested by an automated process, and so the output requres custom scripting in order to groom out the unwanted elements, such as the Skin and Data folders.

Perhaps allow them to copy over and add a delete script at the end to remove the unwanted folders?
