I am currently going through an exercise to update the HTML5 output to match some changes in our brand guidelines.
I have been fiddling about with the settings and now have a situation where the sample display to the right of the Skin Settings panel is not matching what I have set in the settings panel. For example I have set a section to have a blue background and white text when selected. The sample is displaying the background but not changing the text to white.
To test I was editing the correct section I changed the font size and that worked. I just cannot get the font colour to change.
I have encountered this behaviour with styles before and have edited the style sheet manually in notepad++.
I have searched around to see if I can manually edit the skin but no one seems to have written about doing this. Is it safe to open the skin in Notepad and make changes manually?
If anyone can advise me on this issue I would be very grateful.

Looks like you're doing things correctly. I wouldn't resort to editing the skin in notepad just yet, although you certainly could do that.
First, while I'm sure you're aware it is worth mentioning that when you change a ** selected ** value in the skin editor, you should click the element in the right hand side of the editor. Point is the text may not appear white unless you click/select the text. Secondly, I've seen instance where even though the preview on the right does not display the change, the built output does. Ultimately that is what you want and takes precedence over the preview. What are the results after building?
Also, another thing to try is a generic "cleansing" (madcap procedure) of the project.
> Close Flare.
> Browse to the folder with your Flare project using Windows Explorer
> Delete the Analyzer and Output folder(or move the Output folder to a different location if you do not want to lose any previously built outputs)
> Browse into your Project folder and delete the "Users" folder inside
> Then, navigate to C:\Users\[Your User]\Appdata\Roaming\MadCap Software\Flare
> Select and delete the CatapultMDIEditor folder
Yet another thing to try is copying the skin and making your edits in the copied version and observe what happens.

I am clicking the element already (otherwise I end up changing the wrong element!). I had not thought of "Cleansing" . I will give that a try this morning. Thank you for your suggestion. I will post back later and let you know how I got on with it.

Interesting, having closed Flare down for the weekend the display is now showing my text in the correct colour. So it looks like closing Flare and starting it again has cured the problem.
I will add this to my trouble shooting list.
