How do I set up mappings for syncing files?

When I set up a mapping does the left box HAVE to start with Content? Originally on my PC I had Content as the same level as Project, Output etc. I put all my Flare files in Content but now it tries to create a Content folder UNDER Content.

Please explain your request with a bit more detail. For example, I don't readily know what you mean by "mappings". Are you working with External Resources? What kind of file syncing are you attempting? Are you syncing with source control? Are you syncing with a network drive? Are you publishing output to a destination?
