I swear all the files are where they should be, but who am I to say?
Here is the message I saved to an error report:

How you recommend I resolve links I am told are unresolved?

I assume that the path ends up to be too long. My guess is that ultimately the entire command to create the output for that file ends up to be more than 255 characters long and that is something that Windows cannot handle. The easiest thing to try is to copy the project to C:\work or something similarly short. If that works, you are lucky, if not, try C:\A as project folder name. If that still doesn't work, you need to shorten the paths within the project, which will trigger a lot of link updates. Make a copy of the project before you do that.

It could also be that there is a link in a topic that's pointing to another topic, and that topic is not included in the TOC, so it's giving you the message that your link or "see page X" type of link won't work. (This would occur more for print output.)
Or, if you have the topic in the TOC, then the topic file itself may have a topic-level or folder-level conditional tag that's preventing it from being included in the output.
