Unused content files

I just downloaded Analyzer TRIAL version and i'm looking over it. Analyzer give me information that i have 1494 unused content files. I can see only 10 (because of TRIAL mode) but all of them come from hidden directories CVS (we are using CVS for source control). Flare fortunately ignores those directories so my question is why Analyzer doesn't? Or can i somehow set Analyzer to ignore them?
