I'm having a few problems with my links in my PDF target. Both hyperlinks and xrefs are behaving the same way if they are not in the same book (it's all one project). If I link to a different book then I get a PDF security popup: "The document is trying to connect to file:///C|/Flare..... <my path> If you trust the site, choose Allow. If you do not trust the site, choose Block. I have three buttons: Help, Allow and Block.
Clicking Allow causes the link to be opened in my default browser - FF. I have changed the trust manager settings in preferences to allow everything and it makes no difference at all. If it's a cross reference it just assumes it's on Page 1 as well. I've played with the target settings of "New Window" and a few others to no avail and tried explicitly adding a book mark of #top and pointing to that - again, no change.
I just want a PDF with links in - I don't have the full adobe suite, just Acrobat 9 reader. I'm going straight to PDF from Flare... Am I asking the impossible?
Edit, okay I've found Edit>Preferences> Open in Browser and cleared the checkbox. Now the links still have the security warning (not ideal) and it just opens a new copy of the document (far from ideal).

Solved! I was assuming that if I put topics in my TOC, they would be included in my PDF. For some reason that's not actually happening, so a different problem to solve...

If they are in the TOC, and the TOC is being called by the PDF target, then the topics should be in your PDF. If they aren't, go into the content explorer and make sure that the topics aren't being excluded conditionally.
The only two reasons I can think of why a topic wouldn't be included if it is in the TOC are (1) the topic has been excluded using conditions, and (2) the build process can't find the topic that is in the TOC. (To see if this is the problem, CTRL + Click on the topic in the TOC. If the topic opens, then Flare can find the topic for the build process too.)

Well, and if Flare can't find a topic, you'll get a different icon in the TOC to show you that there is a broken link in the TOC. The topics that it can't locate will have a different icon in the TOC.

Oh the topics were in the TOC alright - and they weren't being excluded by conditions, it was far more random! The problem was being caused by a very long table which had numerous glossary links in. These were being converted to footnotes in my printed output, however that was causing problems and causing the table (and everything below it) to vanish - hence other links back to this content weren't working because the content beneath this table had vanished. I checked for any page-break-inside: avoid in case that was causing bizzare behaviour on the table but found none. In the end I removed all glossary links, then the table appeared and all was fixed (including the links). Strange little quirk.
