I'm seeing a bug with the auto-generated contents links, but I'm not entirely sure how to reproduce it (or fix it, for that matter) so I'm wondering if anyone else has run into it. What I'm seeing with my HTML is that top-level links in the Contents window have this format: # /Content/ bunch_of ...

You mean that when you build the HTML and access it locally (browsing it on your filesystem), everything is fine, but when you get it to your web server, there are issues?
If that's the case, it sounds like the problem is with your web server, not with Flare or your project.

I don't think skins have mediums. I just tried to fiddle around with the font color on the inactive nav tag on a skin of my own, and it worked by just changing the option you have in your screenshot. There's a chance that the span is only defined in either the Default or the Non-Print medium, and your outputs are using different mediums. Can you check to see if the span you defined shows up in the stylesheet in both of those mediums?
